Q. Have you ever seen any shows, cartoons or otherwise, where the show itself was stupid or just overly cute, but has a really dark, scary villain ie the Lich from Adventure Time? I'm curious.

Dr Claw from Inspector Gadget was pretty scary because they never showed his face. I remember the Cracked website had a list about scary villains from cute TV shows.
